I understand how these two forms are made and that they mean the same, but as for a possible difference, I had to google. Someone explains it all very clearly, so I am just going to quote from here: http://detail.chiebukuro.yahoo.co.jp/qa/question_detail/q1311755068

最初に、「おありですか｣の表現が日本語として正しいかどうか。
正しいといえるでしょう。このパターンはよく使われています。「お持ちですか｣、「お分かりですか」など。動詞連用形の名詞用法で、それに「お」が付いたものといえます。しかし、尊敬語に「ございます」という言葉がある場合、それを使うのがよい敬語表現だと私は思います。「～は、ございますか」が簡潔で且敬意の高いものと思います。
「～は、ありますか」よりは「～は、おありですか」の方が丁寧だと感じる人は多いのではないでしょうか。丁寧の接頭語「お」一つでも、丁寧な気分にさせるように思います。また、「～ですか」よりは「～でしょうか」の方が幾分丁寧に感じます。
人によって、また地域によって、敬語の扱いに多少の違いがあるようです。
